The link is not showing up on current invoices. Was this caused by me updating shipping terms. Items that had bids and closed have no link to Paypal. How do I fix this.

From the home page go into Member's Area and choose 'Set Up PayPal Options'.

This will add the PayPal Logo to future listings from the time you set up the PayPal Options, but I do not believe there is a way of correcting the invoices that were printed after you changed your shipping terms that do not show the PayPal Logo.

Am I correct in my assumption Tim?

The Shipping terms and the Papal setup is not really related. The Paypal setup is triggered off the min amount the the seller is prepared to take a Paypal payment for.
