The train station at Hillsborough, N.C (spelled Hillsboro in timetable) no longer exists. They were trying to build one for a light rail project but that got nixed. I am not sure about Chapel Hill either or even if there is an active line there.
Yes I think a lot of these original stops are now defunct or altered. I came across this helping someone with research on another topic. The actual Burlington station which was referred to as the Company Shops was an amtrak stop at one point I think. The attached facility for engine repair became a market in 1866 or so and most activity was moved to Greensboro. They restored the place in more modern times and i think it has some historic designation now.
For those interested in Southern RR/NC Transportation history, I recommend a day trip to the N.C. Transportation Museum. A great place to visit, has a nicely restored round table. This 60 acre site filled with immersive exhibits and once was Southern Railroad's largest steam locomotive repair facility on the east coast.
As a car restorer, I am always humbled by folks who restore massive equipment like trains!
